Use CDN for JavaScript and CSS (bootstrap, jquery etc..)

Use CDN to load JavaScripts and CSS files that are used commonly.

For example, bootstrap, jquery available from many CDN.

Have an option in Admin area of WHMCS, allow users to select where to load JS/CSS from.

I was going to patch my installation with these CDN urls, but i stopped doing as i don't any any version conflict or keep my patch file updated with each version, that is more work.

We do not believe that loading assets from a remote source is the correct way for the product to behave by default, but as you rightly say, it's very easy to edit the templates to do so. The template file you would need to edit for this (includes/head.tpl) does not change all that often so you shouldn't find maintaining it through upgrades troublesome.

Also, keep in mind that loading things from an external source, from within WHMCS, could give away small pieces of information like a user's WHMCS id, product/service ID number, and any other info passed via the URL. May not be a big deal, but worth mentioning.
