Thanks for reaching out and for your appreciation about Stripe. :)
Since Whmcs is built on top of our API, the use of Sepa, Sofort and Bancontact will depend on their integration with Stripe. To answer your question, I'm afraid it's simply a matter of waiting for the moment Whmcs will integrate these payment methods in their system. We're actively working with partners like Whmcs to bring more payment methods to their users though.
I'm sorry I don't have a more satisfying answer, but please don't hesitate in contacting us again if you have any questions.
SEPA would be a wonderful payment option (the European version of the SOFORT). Currently we are eyeing out an external module to use this option, but would prefer a native implementation.
SlimPay has a 29€ flat cost per month plus a percentage even for less than 500 transactions per month, while Stripe has no monthly flat costs. I prefer Stripe.
To support the other payments options, it may be possible that the entire Stripe module would need to be rebuilt to use the newer APIs. It would add more advantages, like support for Mastercard 3D Secure, Verified by Visa, remote fields, thePayments API. However it could require some time and tests. It also may be mandatory by PCI security standard audits very soon.
I'm using pay.nl for the non credit card options. It's quite nice but I would prefer everything would work within stripe. The people with stripe do an excellent job maintaining the product and it's very user-friendly.
As many of you know by impending news that in the next few weeks will appear on the blog, the WHMCS team is actively developing a new Stripe module implementation on top of Payment Intents API. It would be wonderful to support options like SEPA right from the start, while they are working on it. People of the Earth, it’s now time to be vocal and let them understand that this feature is important for us!
I'm pleased to announce that the 7.9 public beta is now live, featuring SEPA payments via Stripe! Please test it out, and let us know your feedback during the pre-release period.
I'm also interested into this option.
Same here.
I have messaged stripe regarding this option.
This was their reply:

I would like to see this feature to!
Yes one more here,
Also they ow have Multibanco, a portugueses well know way to pay,)
I eager for this for so many reasons.
1) having multibanco would def increase my sales as many many customers ask for that payment,
2) with all the other i can reach with local payment methods making the costumers trust more.
I dont see any cons about develop those and make it native.

This is still a +1 for me to be considered..
